When he fells from the Floating Island he grabbed hold of the recently beheaded robot body (yes, the same one that was in RUNNING WILD -- that's how Knuckles got it! :)). Even though he managed to manually control flight, the wing was damaged and he sustained horrific injuries as he crashed. He would have died were it not for a passing badnik patrol...
Robotnik was naturally interested in another echidna; he thought Knuckles was the last one. So he rebuilt DZ's injuries with robotic parts. And as luck would have it, Zachary had something that he could repay Robotnik with -- information. He knew where the Emerald Hill folk were hiding! So Robotnik and Zachary made tracks for Mushroom Valley, and found them in the Mushroom Hill Zone.
Knuckles and Porker arrive at a massive egg. The Emerald Hill folk are strapped into the side of it. Robotnik explains that it's a massive computer, using human brains instead of chips. He straps Knuckles and Porker into it and prepares to flick the switch. The most important thing is that once they are part of the computer, their minds can never be freed again!!
